Actually it's even weirder than that and explains why I didn't notice at first. See if this replicates for you (I'm on Firefox).
-Click reply on a comment then reload the page.
-Reply box is now at the bottom of the page as normal.
-Making a reply shows the reply being added to the list as its own thread.
-Going to main Flayrah page and then back to the article now shows that the comment was appended to the previous thread instead of standing alone.
